The main difference between the 2 are that WordPress.com is hosted by someone else and therefore your ability to change things to suit you and your needs are limited.
WordPress.org is hosted on your server (or mine) and this allows you complete control, the largest being that you can use the domain name of your choice, for example if you are setting up,a blog to promote tropical fish breeding, then your website could be hosted at tropicalfishbreeding.com, if it is available of course.
